As mentioned more than once in this thread and on the Fractal Forum, the Axe - just as any other amp or preamp - really doesn't want to see a line level signal at the Instrument Input jack. The slave out is simply a line level output, tapped off the Output Transformer, and is intended to drive other line-level items, like FX Processors & power amps. It is what I use (on my Mesa Roadster) to drive my wet amps in a W/D/W setup. If the Ax-FX can handle a line-level input you will be fine....

Are you still able to control the third unit if it is the only one connected to the GC? How about if you swap the positions of the second and third unit? Is it possible that a setting for the MIDI thru on the second unit could have been accidentally changed? Do these units have a MIDI out as well as...

Where you place the POD (in front or in the loop) really depends on what YOU want from the POD. Either way if you plan to bypass the POD's effects while playing then put it in a GCX loop.
