I would assume that this is exactly how the Captain is running his Decimator due to him showing specifically that the Channel 1 and 2 gate sections are connected to two GCX loops routed elsewhere in the signal path. On the other hand, I do know what happens when one assumes.

It appears to me he's running his guitar signal into the Decimator PRG and then from there directly to Loop 5. He's got three MXR effects stacked in Loops 5 and 6, and then connects to the PRG's Channel 2 in Loop 7, and all of this is ahead of the 6505 Amp Input, which get's it's signal from Loop 8. That doesn’t seem to jive with what the manual is saying.
Like you said, it’s not really safe to assume but it does appear the Captain wants the Dyna Comp, Chorus and Flanger ahead of the amp and the remaining effects in the amp’s FX Loop. That being the case, if this was my rig, I would run my guitar directly into the PRG's Guitar input, run from the PRG Out to the GCX, and then make the connections as shown in this diagram. This puts each effect in its own loop, keeps the Dyna Comp, Chorus and Flanger ahead of the amp with the other effects in the amp's FX Loop, and with Loops 4 and 8 on all the time all of the Decimator’s Noise Reduction circuits are always active.

Hey guys thanks for all of the help!! After much frustration I finally got the hum out of my rack.. I talked with Dave over at rack systems and he gave me the answer I needed.. The PRG was creating a ground hum issue even when I plugged my guitar straight in and then when straight into my GCX or, for that matter straigh into my head.. So, an ebtech hum eliminator is now being run off of the output of the PRG and it killed the hum.. Now my rack is silent.. .. But one thing still remains and maybe you can help me figure it out.. I am currently running the y cable as John described earlier in this post to split the signal between the legend and the front of my amp.. This did get rid of the "Pop" sound when switching channels but it created a new problem as follows.. When I turn the level down on the legend I can still hear distortion coming through the amp at the same time i am using the legend as a clean channel. Now I am using a mono ts to 2 mono ts plug cable.. Is there something I am missing in this set up.. I hooked it up exatcly as John described and this is the result.. Any ideas?

Glad to hear that the ground loop was solved. About the distortion problem, I have to admit that at this point I am unsure how you have everything connected and cannot really say why you are having an issue. Perhaps you can do a new drawing showing all the changes that have been made since the first drawing?
The one problem here is the routing of the Legend 2 if it is to be used as a preamp sometimes. This would require that the instrument level signal after the front end effects be split to feed the instrument inputs on both Legend 2 and the 6505. A single GCX loop would then select the live preamp section by A/B switching between the effect Send of the 6505 or the output of the Legend 2. The selected preamp output would then feed the line level effects before the signal is returned to the effects return of the 6505 in order to hit its power amp section.
I do think that if the Decimator is utilized correctly, there should be no need to bypass its gate channels as they are triggered by the raw guitar signal (rather the lack of the guitar signal ) running to the main input of the Decimator. This is what sets these noise gates apart.
